It includes all the safety bits that are excluded from the car's value and are worth $2-3K, easily.

Crapcan worth $500 + other bits worth around $3,000 = not crack pipe at all, depending on the reserve. It's at the higher end for a used LeMons car, but it's got the IoE trophy on the hood to justify that, IMHO.

Do LeMons rules allow the car to participate again after being sold for well over $500? I mean, does the organization deduct most custom bits from the price?

They'll give the car a residual value of some sort. Custom bits are fine as long as you didn't buy them as custom bits. I suspect this is full of DIY'd hilarity.
